You might check out www.HotelDiscounters.com. They have the lowest hotel prices that i have found for New York City.

You may want to check into Hotel 17 on 17th Street. It's located in Gramercy Park and convenient to Union Square Station (subway is here and three blocks from hotel), slightly north of the East Village but quiet enough to sleep.
There are age limitations I believe over 15 years old. The rooms are cheap - I believe under $50/night but confirm with them. It's also the hotel from one of Woody Allen's movies.
Other places that are on the cheaper side and in safe areas are the Vanderbilt Y on 47th STreet and the YMCA on Lexington and 53rd Street (I prefer the Vanderbilt).
